And they didn't carry it over because the SE allows for mods to be used on consoles, and the Steam Workshop is not accessible to those systems. I have had the same problem. I finally figured out how to have the mods appear every time. In summary: make sure Steam is not running on your computer before you start CIV, and the mods will appear.

The same its happening to me. I have verified, and even in another computer, Steam doesn't download the new mods i have subscribed, in fact the launcher doesn't recognice i have subscribed to them. It just appear in the download tab, dowloading Skyrim Content, but it doesn't begin. After subscribing to Workshop items in Steam, the items appear in-game under Steam Workshop, but not under Mods. Therefore, I have no access to the on/off switch for the items and I am fairly certain that they have not been downloaded.
